Hi,
After updating the OS to 4.3, now I cannot find my subfolders on the Ext SD card when I connect the tablet to my desktop with a USB cable. If I take out the microSD card, and directly put in the desktop, then all the subfolders appear. (but thats just a hastle).
Any one with similar problem..? and any suggestions how to circumvent it..??

Which file manager are you using? try OI File Manager
Or androzip or es file explorer.

But, I am not using a file manager on my tablet (i do have one).
And the real problem is when i hook up my tablet to my desktop via usb and then try to copy files from my desktop to the sub-folders on the tablet. (so, i do not need file manager on tablet for this).

I would advise you to reinstall the driver for your device while your device is connected with your PC via a USB cable.
Microsoft Windows Vista and 7 users
To open Device manager on your computer
Click on the Start button.
In the Search box, type device manager, and then press enter.
Microsoft Windows 8 users
To open Device manager on your computer
Click the Desktop Tile to open the Desktop.
Click >> at the bottom right of the taskbar.
Select Control Panel from the Menu.
Select Device Manager from the list of control panel items.
Note: If you do not see the screen with the Device Manager option, click the View by drop-down menu and select Small icons.
Microsoft Windows XP and 2000 users
To open Device manager on your computer
On the desktop, right-click on My Computer and click Properties.
In the System Properties window, click the Hardware tab.
In the Hardware, tab click the Device Manager button.
To reinstall the drivers for your device
Scroll down to the Universal Serial Bus controllers (USB section) of the Device Manager window.
Look for an MTP Device: Media Device, Unknown Device or any other reference to your phone. Click on this entry and choose "Uninstall" whilst leaving the device connected.
Wait a few minutes, and the computer will reinstall the drivers for the device.
Now, the phone is accessible via Computer/My Computer on your computer.

Tried uninstalling the USB driver; and after that, the windows automatically installed the USB driver.. but alas.. no luck. Still cannot see some folders on the SD card when the tablet is connected via USB to computer. Also, some of the folders seen are found to be empty (but they do have stuff in them).
The only way I can put data on my SD card in correct folder now, is to take out the microSD card, and put it in my laptop. In that way, I can see all the folders and subfolders, and the data. But it is just a hassle.
Anyone with similar problem..??

This may be worth a try:
Main Menu > Settings > Xperia Connectivity > USB Connectivity > USB Connection Mode > Mass Storage Mode > then connect to the PC and try to access the files/folders.
